Methods
__construct()
SequenceManager constructor.
public
__construct(AminoApiAdapter $aminoApi, NucleotidApiAdapter $nucleotidApi, ElementApiAdapter $elementApi) : mixed
Parameters
- $aminoApi : AminoApiAdapter
- $nucleotidApi : NucleotidApiAdapter
- $elementApi : ElementApiAdapter
charge()
Translates an amino acid sequence into its equivalent "charge sequence".
public
charge(string $sAminoSeq) : string
Function charge() accepts a string of amino acids in single-letter format and outputs a string of charges in single-letter format also. A for acidic, C for basic, and N for neutral.
Parameters
- $sAminoSeq : string
-
A string representing an amino acid sequence (e.g. GAVLIFYWKRH). If omitted, this is set to the sequence property of the "calling" Seq object. If the latter is not set either, the function returns the boolean value of FALSE.
Tags
Return values
string —A string where each amino acid "letter" is replaced by A (if amino acid is acidic), C (if amino acid is basic), or N (if amino acid is neutral), e.g. ACNNCCNANCCNA.
chemicalGroup()
Returns a string of symbols from an 8-letter alphabet: A, L, M, R, C, H, I, S.
public
chemicalGroup(string $sAminoSeq) : string
Chemical groups: L - GAVLIJ, H - ST, M - NQ, R - FYW, S - CM, I - P, A - DE, C - KRH, * - *, X - X and the residues of no single group (B, Z, U, O)
Parameters

cleanSequence()
Checks that a sequence only holds symbols belonging to the alphabet of its molecule type.
public
cleanSequence(string $sSequence, string $sMolType) : bool
The comparison is case insensitive, so a record read from a GenBank or EMBL file, where the sequence is written in lower case, is not rejected for that reason alone.
Parameters
- $sSequence : string
-
The sequence
- $sMolType : string
-
DNA, RNA or PROTEIN
Return values
bool —TRUE when every symbol is known, FALSE when one of them is not, and FALSE as well when the molecule type itself cannot be checked
compDNA()

Parameters
- $sSequence : string
Tags

countCodons()
Counts the number of codons (a trio of nucleotide base-pairs) in the first CDS feature of a parsed record.
public
countCodons(array<string|int, mixed> $aFeatures) : int
Parameters
- $aFeatures : array<string|int, mixed>
-
The record's Feature objects, as returned by a database parser's getFeatures() (e.g. ParseGenbankManager::getFeatures()). A feature comes as one row per /qualifier, sharing its key and location : the rows of the first CDS are those with the location of the first "CDS" row, and, when present, their "codon_start" qualifier gives the 1-based offset (1, 2 or 3) of the first complete codon within it - another CDS's is not. When the parser kept the location as written, only the bases of its segments are counted, not the introns between the exons of a join() ; otherwise the ftFrom..ftTo span is.
Tags
Return values
int —The number of complete codons within the CDS, expressed as a non-negative integer.
expandNa()
Returns the expansion of a nucleic acid sequence, replacing special wildcard symbols with the proper regular expression.

isMirror()
Returns TRUE if the given sequence or string is a "genetic mirror" which is the same as a "string palindrome", i.e., a sequence that "looks" the same when read backwards.
public
isMirror(string $sSequence) : bool
Definition of terms: MIRROR: The equivalent of a string palindrome in programming terms. Comes in two varieties -- ODD-LENGTH and EVEN-LENGTH. The strict biological definition of mirrors are EVEN-LENGTH only. MIRROR SEQUENCE: seq1-[X]-seq2, where X is an optional nucleotide base (A, G, C, or T). Seq1 and Seq2 are called the complementary sequences or halves. For our purposes, we shall call [X] as the "bridge".
Parameters
- $sSequence : string
-
A sequence which we want to test if it is a mirror or not.
Return values
boolisPalindrome()
Tests if a given sequence is a "genetic palindrome" (as opposed to a "string palindrome"). A "genetic palindrome" is one where the ends of a sequence are reverse complements of each other.
public
isPalindrome(string $sSequence) : bool
For mirror repeats, we allow strings with both ODD and EVEN lengths. The comparison ignores case (a GenBank or EMBL record is in lower case) and an ambiguous symbol pairs with its IUPAC complement (R with Y, K with M...), as findPalindrome() does.
Parameters
- $sSequence : string
-
A sequence which we want to test if it is a genetic palindrome or not.
Tags
Return values

Return values
bool|stringmolwt()
Computes the molecular weight of a particular sequence.
public
molwt(string $sLimit, string $sSequence, string $sMolType, int $iNALen) : float
The nucleotide database only carries the four canonical bases, each with a single weight. The IUPAC ambiguity codes are resolved here into the lightest and the heaviest base they stand for : that is what makes the lower and the upper limit differ. On a sequence holding only canonical bases, both limits are equal. The reference is Biopython's Bio.SeqUtils.molecular_weight (average masses, single strand, linear) : on canonical bases the result equals it, and the tests pin values it computed. The weight is that of a neutral single strand carrying a 5' phosphate and a 3' hydroxyl, as a fragment cut by an enzyme does : the sum of its nucleoside monophosphates (dAMP 331.2218) less one water (18.0153) per phosphodiester bond, that is the sum of the nucleotide residues the database holds (dA 313.2065) plus one water. A synthetic oligonucleotide, which has a 5' hydroxyl, weighs 79.98 (HPO3) less.
Parameters
- $sLimit : string
-

- $sSequence : string
-
The sequence
- $sMolType : string
-

- $iNALen : int

Return value example: ( "GAATTC" => 3, "ATAT" => 4, ... )
Parameters

- $sSequence : string
-

Parameters

Parameters
- $sSequence : string
-

Tags
Return values

The return value represents a single amino acid residue. A codon holding an ambiguous base (IUPAC R, Y, N...) translates into the residue every codon it stands for codes for - TAR (TAA, TAG) is a stop, YTR (CTA, CTG, TTA, TTG) a leucine - and into X (or XXX) only when they disagree, as Biopython does.
