Classes
- FastaWriter
- The sequence body is wrapped at 70 symbols per line, the width NCBI's own FASTA output and most
downstream tools (samtools faidx, BioPerl's default) already expect ; a header containing a
newline would break the one-line-per-header format FASTA relies on and is rejected rather than
silently truncated or escaped.
- ProteinManager
- We can have manipulation with proteins
- RestrictionEnzymeCatalog
- Class RestrictionEnzymeCatalog - composes the three existing endonuclease adapters into a single,
typed lookup of RestrictionEnzymeDefinition, without duplicating bioapi's data and without touching
RestrictionEnzymeManager's private storage. Built once at construction, since the underlying sources
are themselves immutable API snapshots.
- RestrictionEnzymeManager
- Class RestrictionEnzymeManager - substances that can "cut" a DNA strand
into two or more fragments along special sites called restriction sites. They
are an important tool in recombinant DNA technology.
- SequenceAlignmentManager
- Represents the result of an alignment performed by various third-party
software such as ClustalW. The alignment is usually found in a file that uses
a particular format. Right now, my code supports only FASTA and CLUSTAL formats.
- SequenceManager
- We use this class to manipulate Sequence() elements, most of the time taken from a database instance.
- SequenceMatchManager
- Class SequenceMatchManager - This class represents the results of performing sequence analysis and matching
on two or more sequences.
